Fixed in 4.x, meanwhile you can run agent on JRE 1.6 >update4, see http://bugs.sun.com/bugdatabase/view_bug.do?bug_id=6216226 for more details

I've checked our internal duplicates builds. We have duplicates residing in different namespaces and folders.Could you provide minimal source set to reproduce the problem?

You should specify path to mono executable, likesystem.Mono=/Library/Frameworks/Mono.framework/Versions/2.6.4/bin/mono(check that this file exists and executable!)

Hello,More of improper configuration. It's supposed those files are checked out from VCS, not some folder somewhere.In general, without VCS we can't get file content as at the moment of build.

It's by design. Duplicates Finder searches for "similar", "alike" fragments, not semantically equivalent.
