Did you modify .BuildServer/system/version.dat file before or after upgrade? In case if you have backup could you please provide content of the version.dat file from version 4.5?

Probably this is a bug in EMMA. In fact we are moving to use IDEA coverage engine, because EMMA is not supported anymore by its authors. IDEA coverage engine is available starting with TeamCity 5.0...
