I recommend not switching to the new teamcity licensing model .. until JetBrains fixes it
Just bought a set of new agent licenses to upgrade. 3rd time I've done this. Never had an issue before. I'm greeted by a new license page that says “recommend switching to a JetBrains Account license” instead of pasting keys like before. So I thought, “sure, the automatic updates work great otherwise, why not ?” … wish I hadn't. What this did was assign a NEW professional server license ID to my server .. which was different from the one on the account where I purchased the licenses. Suddenly I have no agent licenses. But the worst thing ? There's no way to change it! That is just nuts. You have been warned.
If you do fall into this trap, here's how I got out. I went to the JetBrains license page where the new Professional Server License was. I deactivated it. What this did was create a complaint on my TeamCity Server Administration | License page that the server license was deactivated. BUT it also created a clickable link that said “deactivate” .. once I clicked that it removed the license ID an enabled me to manually input my agent license keys again. Doesn't make much sense to deactivate twice, so I feel like I just got lucky. But I will be doing the manual pasting of license keys until JetBrains gets this right.
Nothing wrong with the automatic download approach, but dang guys you need a way to modify this if it gets messed up. Especially for non-Enterprise customers. I may not be Enterprise but I pay good money for my agent licenses. Don't break me!

I would also add that, when I clicked “get license key” .. I got an email indicating I had just created a new professional server license (didn't want that, didn't need that) .. in fact EVERY time I click that button it generates a new license. This feels like a bug. But after clicking that button, I saw the license I wanted “teamcity server with __ agents” and it was the number of agents I own. But despite clicking that and clicking download license, I landed with the new fake server license. There is a button for “I already have a license” but there is no way (that I can find) to generate a professional server license key.
