Using TargetFileName in MSBuild

I'm using the $(TargetFileName) in one of my MSBuild scripts in order to copy the App.Config file to the correct location, and with the correct filename.
This works fine when running the MSBuild script from the command line.
However, when running using TeamCity, it appears that the TargetFileName contains some TeamCity "junk" (for example "<ApplicationName>.proj.teamcity.patch.exe" instead of "<ApplicationName>.exe")

Anyone has a workaround for this?
